Yes, the software should run on a RPi. The application is being developed on a Linux desktop, but a previous project ported across easily.

Currently, the instruments are handheld thermometers with RS-232 output, and I was going to add a generic SCPI instrument.

Did you see the RPi as the instrument itself? Or, a logging device collecting data from an instrument?
