I'm working on a large scale layer rewrite these days. I am removing all 
the assumptions (e.g. 2 silk layers will come right after the last copper 
layer or that outline is just a copper layer with special name). I also 
made a clear, explicit and consequent separation of physical layers and 
logical layers. By now pcb-rnd understands substrate (physical) layers.

When I'm done with this, I'll probably add editable solder mask and paste 
because it won't need any hackish aspects then.

Thanks. Unfortunately we don't have much progress on the transparancey. No 
backers on the gl project.
