I'm working on a large scale layer rewrite these days. I am removing all the assumptions (e.g. 2 silk layers will come right after the last copper layer or that outline is just a copper layer with special name). I also made a clear, explicit and consequent separation of physical layers and logical layers. By now pcb-rnd understands substrate (physical) layers.
