Although i disagree and say via layer really belong to board layer(s) since this is the layer(s) where vias end up the example he used should work really well !! For the most layers it make sense to draw on the actual layer but for the board/via layer it might be better to say which layer(s) they connect. Motivation: I assume a drilled hole is equal to round cut out and assume there may exist cut out of any shape. Then it is known between which layers cut out should span it is simple to generate these cut outs on "real" board and plating layer(s) if needed. To work the opposite direction and add drawing primitives to board and plating layers will in particular have problem with alignment between drilled hole and plating. It may also have some problems with placement in the stackup. It would be possible to automatically add these drawing primitives from via/board layer to a real layer with possibility to add more drawing primitives or simply add the objects to via layer. Last word: If board "outline" or board layer is drawn as polygon it would be no problem to add cut outs from via layer in this polygon to get a proper model of the board layer(s).
