The tricky part is integrating Xorn in gEDA's build system in a way that makes sense. I think using AC_CONFIG_SUBDIRS is probably the best option, but if gEDA is to call the Xorn netlister (e.g. for importing schematics), the projects need some way to communicate installation targets.
