This has been reported months ago in September 2012 on launchpad. It is a regression that was introduced by patch that was meant to streamline the menu with the usual GTK behaviour. These templates also contain DRC values and routing sizes that are adapted to the respective application. Unfortunately, colours cannot be configured on layout level.
