Then edit your hierarchy to include the schematic versions you want, try layout using sections of layout in the paste buffers for each case. When you find a case where the alternate layout would be better, edit the schematic, delete the layout section, reload the layout section from a file, redo the netlist, import the new netlist, check netlist against layout.
