To change the thermal on a particular layer, you should select that layer, then you can shift-click with the thermal tool to change the style of connection to the polygon on that particular layer. Sorry for being late to the game but you can also do this = in the GUI (gtk at least). To change the thermal on a particular layer, you= should select that layer, then you can shift-click with the thermal tool t= o change the style of connection to the polygon on that particular layer.
