While different fabricators offer a different degree of service, I expect most fabricators will be able to handle this kind of simple instruction, i.e., completely eliminating a layer, without too much trouble. In the past I've been able to get my fabricator to add certain simple features which PCB doesn't support, including things like rectangular plated slots for bus bars and alignment drills on stencils. Such specific instructions do take some explaining, though, and a fairly sustained back and forth before they understand what exactly you need. Selection of layers and changing layer ordering on multi-layer boards is a much easier instruction to give and is easily and commonly understood.
