The "selected" squares in the grid should be a darker grey, and should be pre-set. If they look the same as the others, you might have a gtk theme issue. http://www.delorie.com/pcb/tmp/gtk-groups.png But the default is to have each drawing layer in its own layer group. Nearly everyone leaves them that way.
