I tried removing them all, exported to gerbtool and the problem disappeared, so maybe you are right and there are some "invisible arcs" somewhere. So I should look for arcs whose "|StartAngle - DeltaAngle|" is 90, right? A quick look didn't throw anything suspicious, I'll look thoroughly again. There are 199 arcs in top layer. I tried removing them all= , exported to gerbtool and the problem disappeared, so maybe you are right = and there are some "invisible arcs" somewhere.
