Your patch to acgeneral.m4 looks something like this: ac_test_flag="-f" if ! test -z "$COMSPEC$ComSpec"; then ac_test_flag="-x" IFS="${PATH_SEPARATOR-;}" fi On cygwin $COMSPEC is also defined. With this patch, IFS is set to ; on cygwin causing the search for programs to fail there.
