Well... I usually store everything in a big .C-file (X-type is currently 4086 rows) but that is a _BAD_ thing to do. You'd better split up bigger projects. If makes you effencier. Then an automated compilingsystem comes very handy. .BAT is a good solution but if you use Unix too, you'd better use those make-files as they are compatible with both dos and unix. Even if you don't use it now, you might in the future and then you've already done the porting... (well, almost). Make also automatize a lot of things but I don't remember what.
