AFAIK, Win98 is simply Win95 with a few patches put in, along with a few more bugs. DOS (I think) is exactly the same as Win95's DOS, so you should have no problems there. I use DJGPP with RHIDE in DOSBOXes, MSDOS mode etc while running the Active Desktop and have not had any problems at all.
