I'm guessing that config.sed needs to be updated due to some change in Autoconf (which causes the substitution of Makefile.in-in for Makefile.in.in to fail to catch all of the places). Search the configure script for Makefile.in.in and try to figure out why didn't config.sed fix all its occurencies.
