That was my plan for release 1 of Fileutils 4.1. I was going to mark building under Windows NT without an LFN TSR as unsupported in the readme.dos file, but possible with a little hacking. I don't think it would require much effort to fix this. A quick fix would be to include a script that runs the sed script to generate configure. That way the redirection would take place in bash, which would produce a file with the right 8+3 name - i.e.: it would overwrite the current configure (aka "configur" in 8+3 land).
