i usually use

========== debug.bat ===========
start gdb.exe -nw
rem Wait for 20 seconds at startup of any cygwin application
set CYGWIN_SLEEP=20000
bad_cygwin_program.exe
================================

and then attach from gdb to the bad_cygwin_program's pid.
