That's an upstream issue: the HDF Group still recommends to build with autotools on UNIX platforms (which Cygwin is most closely aligned to), but does not provide pkgconfig files in that build yet. Even with the cmake build the .pc content was/is incorrect and causes breakage elsewhere. https://github.com/HDFGroup/hdf5/issues/8 So if you want to see this in Cygwin, please prod / help upstream to fix this.
