I just create symlinks so that in the cygwin universe /c means /cygdrive/c, etc. So, not a link of /, but individual links for the drives I use. These survive updates, anyway. It's been a long time since I've wiped everything and installed from scratch, though. If that's what you're talking about, then my suggestion would not be helpful ...
