I assume you are sure the file is not corrupted.
Likely a BLODA/Antivirus is interfering with the program

Never had a problem.
As experiment try rename the program cygwin-x86.exe

There is a "security by idiocy" feature on Windows and programs with 
setup or install in the name are managed sometime in strange way.

Not clear to me your question, setup-x86.exe is not a cygwin program.
You can run it from cygwin bash but it is not required.
It works fine when run from cmd prompt. I have several .BAT file in the 
same directory to run it as package manager for automatic installation.
