Terminal is better. Try again "chmod 700 /var/empty".

It should:

% grep -i system /etc/passwd
SYSTEM:*:18:544:,S-1-5-18::

Try rerunning 000-cygwin-post-install.sh or passwd-grp.sh (move your 
passwd file first).
