I use cygwin to ssh into numerous systems very often, such as AIX, HP UX, Solaris, DEC Alpha. I've always managed to send ctrl-c (by pressing ctrl-]) to the app running on that platform. There was only 1 rare case when it didn't. Not sure what you mean by "native" apps... If you could clarify?
