Also works fine on Linux with patch 2.5.8 (and diff 2.9 -- version 2.8.7 was never a stable release, I think). In any case, I figured out the fix: Use patch --binary. That switch is only available on Cygwin. Now it works fine. I'm still not quite sure why I have to do this.
