But your batch file is invoking Cygwin's bash. Perhaps if you decouple things there, then they will work as you expect without changing other things in your environment. Moving Cygwin paths to the end of the path in '/etc/profile' would have the effect of making everything else in the system with a like name override the Cygwin version, even when you're using Cygwin and want the Cygwin versions.
