IIRC, MKS installs a startup program in

HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Run

and/or

HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Run

that tries to 'fix' your environment on every time the machine is started. It's been a long time since I had MKS installed though, and my memory's not what it used to be...
