This causes a lot of problems because, currently, Cygwin-X has XAPPLRESDIR=/usr/X11R6/lib/X11/app-defaults (see startxwin.sh and startxwin.bat). I understood your reasons that in the future the new XR7 will change the tree, but until that time it would be recommended to stay in the current scheme.
