The docs on msdn.microsoft.com explain it. However, subauth in Cygwin is deprecated. The new method is using a real LSA authentication module, but it's not officially released yet. It only exists in the developer snapshots on http://cygwin.com/snapshots/ You can find a quick explanation in http://cygwin.com/ml/cygwin-developers/2006-11/msg00000.html Did I mention that this is not officially released yet?
