I actually had everything running on my machine. The only new thing I did was reclaim the disk space I had reserved for my dual boot FC6 and added that as a separate HD. But initially it was installed on c: anyway. What is even more interesting is that my system is now working perfectly.. I did do two things on my own. I copied the /etc/profile from my working laptop to my desktop (they were different.. I dont know why!! the one my desktop didnt have the warning at the top.. so I am assuming it was manual edit - that got installed some how!). Then I also ran the setp but explicitly specified the path to be c:\cygwin instead of the generic D:\ that it was coming up with..
