You will not miss any package dependencies using 'setup.exe' unless you de-select any dependent packages that 'setup.exe' selects for you when you choose packages you want. As for documentation on setting up Cygwin's 'cron', you'll find that in /usr/share/doc/Cygwin/cron.README.
