You'll have to show a simple test case that someone else can > reproduce before we can offer help. Don't use CR/LF in tcsh scripts. Cygwin's standard tcsh doesn't like them. There's an experimental 6.14.00-6 release which has some tweaks to handle CR/LF, but I don't think I'll follow through with this.
