Have you verified that it is just Cygwin to Linux and not also Linux to Linux? We had a similar problem due to a packet shaper throttling back all ssh connections from outside. So make sure that you are testing with clients from the same point on the network (or outside of it). Once we convinced the IT guys that the packet shaper was the problem, they were able to fix it pretty easily.
