For what you are describing, you only need one Cygwin > installation on your system. Your position on this issue is famous. :-) Personally, I disagree. It think Cygwin should allow side-by-side installs. Since I'm not about to do the work to make Cygwin support side-by-side installs, then I'm happy to deal with the downfall from the current behaviour.
