AFAIK, Windows groups are actually compound users. As long as the SID you use in both /etc/passwd and /etc/group belongs to a Windows group, you should be ok. I don't know what will happen with a user's SID (this actually is a question to Corinna, since ACL and group ownership mapping happens within Cygwin).
