Hi just solved my problem:-

sjaprog='/cygdrive/c/Program Files/SQLyog Enterprise/sja.exe'
sjascript="c:/cygwin/usr/local/bin/sql/jrayner.xml"
"$sjaprog" "$sjascript"

By using no backslashing at all, but surely that's what I would have tried in the first place? Drat
