I am aware that there are some emacs problems with recent versions of the Cygwin dll and looking at this is on my todo list. Various things like a newborn and major layoffs at my place of employment have made it difficult to do anything at the moment. GNU emacs under Cygwin has been stable for quite a while, so my initial take is that the problem is undoubtedly due to a change in the Cygwin dll. Having spent lots and lots of hours tracking down various Cygwin problems (mostly not emacs-port related) I am dreading having to look at this particular problem. But like I said, it is on my todo list. If you want a stable emacs at the moment, the best advice I can give is to stick to older versions of the Cygwin dll until such time as I can fix this.
