Not sure what you're asking. scp can have a remote file as either source or destination (or both, as a matter of fact). If you want to run the scp command from the Linux machine, you'll need to set up sshd on Cygwin. See /usr/share/doc/Cygwin/openssh.README around line 104 (sorry, no better pointer -- Corinna, can we have some sections in that file?) for details on setting it up.
