Cygwin is (well, strives to be) a SOURCE-compatible environment. To run a linux program in cygwin, the program must be recompiled from source. It will not run binaries pre-compiled for Linux, and Java J2EE for linux is not only a binary, but it is also closed source (which defeats the ability to compile it against cygwin because of licensing issues).
