Yes its working but just as I am about to sign my own cert I get

$ openssl ca -in 4096.req.pem
Using configuration from /opt/4096ca
variable lookup failed for ca::default_ca
3128:error:0E06D06C:configuration file routines:NCONF_get_string:no 
value:conf_lib.c:329:group=ca name=default_ca

cannot figure out whats wrong with openssl.conf

Yes its not directly cygwin related but I am useing cygwin.
