Stop worrying about it. Your original cygcheck says there's nothing obviously wrong with your installation, besides the possible annoyance of "c:\cygwin\bin" being listed in your path twice. I don't know what made you decide that your registry and/or mounts needed "adjustment" but if you haven't gotten yourself into a state where Cygwin is completely broken, I'd recommend quitting while you're ahead. If you are in that state already, I'd recommend that you remove your Cygwin installation and reinstall it using 'setup.exe'.
