Sorry for beeing vague, but I have a recollection of seeing a posting by Igor, or maybe Corinna, about creating the cygwin root folder with some specific permissions PRIOR to running setup.exe a while back... Why don't you try to google on "site:cygwin.com +setup +perm +before +install +Igor" or some such, it might turn up that particular posting...
