An "AllowOverride AuthConfig" directive, must also be placed.
E.g. 

<Directory "/your/directory/here">
    Options Indexes FollowSymLinks
    AllowOverride AuthConfig
    order deny,allow
    allow from all
</Directory>
 
and placing all authentication stuff in .htaccess, should do it.
