I've used something along the lines of

$WS-XP-4960:/home/rthompso> which java
/home/rthompso/bin/java

$cat /home/rthompso/bin/java
#!/bin/bash
CLASSPATH=`cygpath -p -w $CLASSPATH`
/G/j2sdk1.4.0/bin/java.exe -classpath $CLASSPATH $*
