If you are running one of the newer versions, you may be encountering an issue that's been bugging me that I haven't had time to investigate a lot. It's possible that the server is looking in your windows system directory instead of /var/mail/ or your cygwin home directory. A good troubleshooting tool for figuring out where it's looking for your inbox file is filemon from www.sysinternals.com. I put a filter on "imapd" and watched the output.
