I am using keychain (part of the cygwin distribution) which loads ssh-agent 
automatically and I don't have this problem.  The keychain script is 
invoked as part of my /etc/profile and the ssh-agent continues to run after 
I close my bash prompt and a remote ssh session.  Let me know if you need 
more details.
