What about your mount table? Could there 
perhaps be an entry like 

//d/home /d/home 

Where cygwin is translating the /d/home path 
to //d/home. The mount points 
aren't stored in a config file, they are in 
the registry. 

Maybe there is a directory missing- the way 
/<missing>/d/home can show up as //d/home. 
Try to do a cygdrive path- set your home 
directory in /etc/passwd to /cygdrive/d/home 
and see where that takes you.
