The documentation/faq has good info on the usage of mkpasswd and mkgroup. The location of your home directory is up to you, and you should be okay as long as you keep it consistent. You might want to look at a construct like HOME= c:/path-to-home-dir/$USER where USER is set to whatever user you are, whether it be admin or jordan. This has the side effect of letting you know who cygwin thinks you are, in case it gets confused.
