It includes that very warning. It also has a basic check in the installer to warn you about installing it over cygwin, if it detects that cygwin's already installed. You should have received a warning message telling you not to proceed. If not, my apologies. I just tried it. What it does not say is that it is a cygwin in disguise and overrides all entries in the registry mount table for cygwin. If you already have a cygwin, the installation quietly ruins it :-(.
