Oh yeah, one other thing - not sure it should make a difference but I don't 
think you need to create the CygwinRoot and CygwinTree up front before running 
setup.  I think you can and might want to let it create them when it needs them 
just in case there is some decision criteria based on their existence.  I 
haven't looked at the source yet - right now I'm just trying to identify the 
actual steps you are performing and how they are being performed.
