Both SP4 and SP5 were somewhat troubled service packs, if memory serves.
SP3 was very stable, and SP6a is quite stable, but the two in-between had
a few issues that could make things worse.  You might want to consider
upgrading.

try setting a system-wide environment variable called CYGWIN with the
value "binmode tty" and then reboot, and see what happens.
