By default, Winzip does what it calls 'smart cr/lf conversion' on text files. That means that when Winzip decompresses and unpacks the tar.gz file, it will convert \n (unix style line endings) to \r\n (dos style line endings). Turning off this option will solve that problem at least. Under the current Winzip 8, the option can be found under Options->Configuration..., and the "Miscellaneous" tab.
