Use bash:

$ ll /*bin/aclocal*

you can also search subdirs with .../**/...

Don't worry about the bits - just install Cygwin packages autoconf, automake, 
autogen, gcc-core, make and on Cygwin run from the source directory:

$ autoreconf -fiv
$ ./configure
$ make

although often an out of tree build is preferred to separate generated output 
from source input, but there are quirks that cygport works around or allows you 
to handle easily.
